Is it possible to emphasise physical players during youth recruitment?

Yes, as far as I know, your HoYD's fitness skill does influence youth physicals on intake day. This is also further enhanced by their discipline, motivation, and people management skills, which would hopefully be at 10 or higher for best results. I believe this was discussed briefly by one of the developers on the FM podcast.

Good to know thanks. My HoYD has 14 for fitness, so I'm ok
