I always seem to lose to a team with rubbish morale compared to mine, i check the teams last few results and there poor yet they always seem to beat me.... what morale actually do in the game?

Player morale is hugely important in the game; some would say it's too important. But, if you're losing to teams with low morale, the problem lies elsewhere. The obvious solution is to analyze the match you lost, identify the problem areas, review your tactics and make adjustments. For example, if the opposing strikers are getting behind your defense and scoring on breakaways, dropping the D line deeper may help.
